Toggle based skills set to the hotbar only function once and do not function a second time without taking an action that consumes momentum.

As a suggestion, you should probably rename the topic title to include the current version of the game! (v.2.13b)
As to what I've experienced myself with this, it also happens that if you try to change the toggle from the battle menu instead of the hot bar, it doesn't reflect the change in the hotkey menu.
